When you use the "Save As" option on BrailleNote you should get several
choices including one to save the file as something like plain braille.
This just saves the actual braille you've entered with no conversion.
If you want to intermix text written in contracted braille, which you do
want to be interpreted to print, with braille (such as Nemeth math), which
you don't want to be interpreted, I've read that there is a keystroke to
mark the latter as "computer braille."
