I highly recommend reading through the Blindmath list gems. There is a Mathematica section in there.

My experience with mathematica has been fairly limited, but I have had the best luck using the kernel (command line mode).

I formatted my data sets in CSV or text files and then ran them through. It worked well for most things.

There are different ways to format the output. Fortran, LaTeX, etc... You can change that pretty easily and get whatever output you need.

I'm sure someone on the list knows the software much better than I do, but hopefully this is a good start.
