Neil, to add to this, you also have to set this in local group policy.
Here's a Microsoft page explaining the steps that worked for us over here. unfortunately, only importing that reg value from below doesn't do it.

There is some good holiday news I can bring about MathPlayer and IE11 -- In
November, Microsoft fixed a bug in what they call "Enterprise Mode" and now
MathPlayer works with IE11. Enterprise Mode is a compatibility mode for
IE11 that sets IE11 into IE8 mode, a mode in which MathPlayer will run. The
downside to Enterprise Mode is that you are running as IE8 and the newer
features/standards introduced since then will be ignored/not work properly.
So far, I haven't found any big problems in the testing I've done. You can
read more about Enterprise Mode at [1] and [2].
To enable enterprise mode, you need to modify your registry. You can do
this manually or I have included some commands at the end of the email that
will do it when you run them. Once you've done that, a new menu item will
appear in the tools menu called "Enterprise Mode" (shortcut is alt+t, r,
enter) . Any page that you mark as being in Enterprise Mode will be
rendered in Enterprise Mode from then on until you tell IE otherwise by
using the Enterprise Mode tools menu entry again (it's a toggle).
We are considering maintaining a list of known pages with math that will
automatically cause your browser to run in Enterprise Mode when you visit
those pages. This would be seeded by us but updated based on automatic
feedback from users who choose to turn on Enterprise Mode (essentially, it
would be crowd sourcing the pages to run in Enterprise Mode). We're
interested in getting feedback on both the notion of using of Enterprise
Mode and on getting the automatic feedback from users. If you have
comments, it is probably more appropriate to send them to me than to the
whole list unless you feel a discussion by the community is warranted.
The next release of MathPlayer will likely enable Enterprise Mode
automatically. Until then, you can turn it on by using either of the
following two methods:
Method 1: This is the easiest way to go...
a) Copy the lines below between the "========" lines into a file called
EnterpriseMode.reg. Do not include the "======" lines.
b) Double click/activate EnterpriseMode.reg and say "yes" to the "do you
want to run..." dialog. You're done.
I didn't attach the file because most mailers will strip it out.

Method 2:
a) In a cmd shell, run 'regedit'. Say "yes" to the "do you want to run..."
dialog.
b) In regedit, navigate to
HKEY_LOCAL_MACHINE\SOFTWARE\Policies\Microsoft\Internet Explorer\Main
c) Use Edit:New:Key to create a new key called EnterpriseMode.
d) Navigate to EnterpriseMode
e) Use Edit:New:String Value to create a new string value and edit the name
of the new entry to be "Enable". Leave the value blank.
To make sure this worked, verify that IE's tool menu has an Enterprise Mode
entry (you can do this by the keyboard using alt+t, r).
Note: make sure you have an update-to-date version of IE11. If you
regularly run Windows Update, you already have a good version of it. If you
don't regularly run it, run windows update and choose the updates that
pertain to IE (you should be doing this anyway to get security updates).
As I mentioned earlier, we are interested in getting feedback on your
thoughts and experiences using Enterprise Mode and MathPlayer.
We are working on releasing a new version of MathPlayer that works in many
more places, but until then, this is a stopgap to restore MathPlayer's
functionality in IE. I hope it works for those that need it.
