I can't comment on your specific system, but many systems have an
outdoor temperature sensor that controls the humidifying portions of the
system that feeds directly back into the heating systems control
circuitry.  It seems strange to have that sensor feed into the
thermostat itself.  There may be some possible trade-offs, as you say,
depending upon the system, though.  For me, though, the idea that I
can't change a program setting or turn programming on or off, or
determine where my thermostat is set is a major consideration.  If you
stick with the current thermostat, I hope you will complain about the
lack of access through the iPhone app.  Fixing that should be within
their grasp even if they can't accommodate a third party thermostat. 
the iPhone gives many of us another option and it is a platform familiar
to manufacturers, or at least one they can become familiar with.
