Also, what would telling the handler to "keep your dog under control" do?
It may make you feel better to say it, but it serves no purpose.  Either the handler is trying to resolve the situation, or she isn't. If she is, your comment isn't helpful. If she isn't, then she either doesn't know how or doesn't care.

In a perfect world, this shouldn't have happened. She did apologize to you which goes a long way.
"keep your dog under control" is a lot like "keep your mom from saying something rude" "keep your kid quiet" "keep your brother away from the beer" it makes the person saying it feel good, but as much as we think we can, we cannot control the actions of another living being. We can do things that may shape behavior, but that's really about it.

Stores present a funny situation when we encouonter another service dog
team.  Because of the aisles sometimes two dogs suddenly find themselves
face to face with a strange dog and they tend to get startled and react.  Or
that person just has an out of control and inappropriate dog.  I've seen
both scenarios.

If the other dog wasn't on top of your dog and a distance away, I wouldn't
worry about it.  And the handler did apologise to you.
