I suggest two very different feels to the bags, or like Cindy said mark the bags so you know which color you are working with.

Your yarn will get tangled, there is no stopping this, but it can be managed. Using 2 colors, place each skeins in its own zip lock bag. Either zip it almost closed with the smallest opening for the yarn to come through OR zip completely closed and use a hole punch or snip a corner to run the yarn through. Label your bags: this can be as simple as cutting a notch in the top flap of one bag.
Work your first yarn to the change. Hold the beginning of new yarn in your right hand while holding the right needle. Bring this under your working yarn and work the new color. Every time you come to a color change, you bring the new color under the working yarn.
If you are doing something like a checker board of square with 5 squares per row you need to split the skeins for each color. So, 3 bags for color 1 and 2 for color 2.
If you only have a few stitches between colors, you can carry the main color of that row across the back.

I am behind on email since my new computer is doa.
I have knit many lap/baby blankets and do my own patterns. My first questions for you are: do you know how to switch colors in either knit, crochet, or both? Do you know how to make a gauge swatch?
