Though once again here is a bit of input from a songwriting
perspective, which absolutely does apply here as well. A pro writer
/instructor and performing artist gave a wonderful class on this
topic. Always, always write a "Thank You" note. Even if the person
was an absolute jerk about the meeting you had with them or feedback
given. Once you punch a hole in the wall at home for the audasity of
this jerk saying stuff, you might realize he was even right in some
of "what " he said but a "jerk" about "how" he said it. At any
rate she noted, from personal first hand experiences that the
handwritten note if possible, makes a real difference and indeed are
read. Why? Because hardly anyone does it these days and it really
stands out. So yes, if they give you a note, I'd write a very breif
note, preferrably snail mail hand written or typed and signed. I
would make sure it does not give a hint you expect a reply. Short and
sweet and genuin.

Sorry, but I disagree with Justin. Yes, an editor who gives you a
personal response is doing it as a courtesy, but he/she wouldn't do
it unless your work showed some merit beyond that which lies in the
slush pile. I don't see how you will lose anything by sending a
simple--thank you for taking the time to respond to me
personally--type message to the editor. It costs nothing, and may
help that editor to remember you the next time you submit.

Just my opinion.
