Messages in your All Mail folder will not be deleted after a certain
period of time, unless they're also in your Trash folder. I'm guessing
these messages have no labels associated with them, which is why they're
in the All Mail folder but you aren't seeing them in any other folder.
You could go through them and move the ones you want into the Trash
folder, and then they'll be deleted after a while. the ones you want to
keep you could move into the folder where you want it stored.
