Hello,
Do what you did on the scales, no fingers left over when moving up or down, 
lots of use of the third and first and 5th fingers and don't really hit the 
same note twice with the same finger.
That is what I was taught, although on this Bach piece I am hitting the same 
note twice with the same fingering. If I were you, I'd take a short piano 
class, it really helps!

How did you learn how to play melody and harmony with the right hand.  I am
using a play by ear and emprovise course set that I got from the music
section, and the instructor demonstrates how to play chords and melody with
the right hand on it, but she doesn't give finger suggestions at the
beginning of the piece.  Do I just improvise it in the way I can play it, or
follow her instructions?

Hmmm!
I'd recommend going to Hadley, and taking lessons there, so they can show
you the fingering.
