Most of the guide dog schools do home interviews as a part of the application process.  If you are applying to a school that includes a home interview, why don't you ask if they can take a look at your work situation?  The guide dog rep could see exactly what is what and make sugesstions on placement and containment of the dog while you are at work.  He/she could also breifly speak to your employer about guide dogs in the workplace.

Well trained guides do not get up and run around willy nilly.  They are quiet, calm and unobtrusive.  They also should be at hand in case you want to go somewhere.  A guide dog does you no good if it's on another floor and there's an emergency.

My guide sleeps under my desk at work.  When I don't work in my office, he lays under a table, in a corner of the room or other out of the way place that is still in the same room and within 2 seconds of getting to me.  

Over the years with guide dogs, I have figured out that if I don't make the dog into a big deal, then the presence of the dog isn't a big deal.  He does what he's supposed to, I go about my business like anyone else and life goes on.  In the beginning I didn't feel like I had any right to be in a public place with my dog.  I never asked permission or called in advance or anything like that, but my lack of confidence in my rights did show in my body language and presence.  I did get more questions and discussion back them.  I've never had problems with being denied access anywhere, but since my confidence in being with my dog has grown, I get less discussion about it.  People accept me more readily and i can get to the point of why I am there without a lot of dog conversation first.

I guess what I am trying to say is to ask for support from your school of choice and then relax and enjoy the process.
